You can opt for the camera to start a new folder for every day that you shoot, or to continuously count the numbers. It will create folder 100 and then ount up to 9999, after which it will create folder 101 and count up to 9999, and so on.
It is good practice to format a card in the camera you are going to use it in. I do this every time I re-use a card. It keeps the file structure in good order.

There's an option (isn't there always!)...
First up, check your memory setting.. p2 of the Memory entry on the RecMode menu. It defaults, IIRC, to remembering the file number, and using its saved sequence with new cards.
However, it won't reuse a file number if it's already taken on the card.
- If the image number on the card is GREATER than (or equals) the number the camera's expecting to use, the one on the card overrides the saved sequence and the camera starts counting at one more than the one on the card.
- If the image number on the card is LESS than the number the camera's expecting to use, the card is ignored and the camera's saved value takes precedence.
John's method works because the camera's saved 'next image number' is always greater than the max image number from an empty card, so it uses its saved value.

It's quite easy to sort out, though, and get the file number equal to the shutter count if that's what you want to do.
